Shibuya, Harajuku and Ginza are great for more modern Japan and city feel like.
Hiei Shrine, Asakusa temple and Meiji shrine are my favorites shrines in Tokyo
Meguro river during sakura season is stunning and small cafes nearby around Daikanyama or a bit hop to Omotesando area.
Minato mirai,Yokohama, Odaiba are awesome for bay scenery.
